I’ll answer the second question first.
Spybot Search & Destroy and Ad-aware are both pretty good and free.
For viruses, I recommend AVG Antivirus (free.grisoft.com) or Avast Antivirus.

First Question:
It probably has corrupted system files. Re-installing Windows is the best option. It won’t change anything, but it’ll fix the system files. However, if it’s spyware or viruses causing the problem, you need to get rid of those first.

If you want to run scandisk, goto safe mode first. Most likely some program is running in the background causing it not to run. You can also do it through a boot disk.
